If you have the locked efi dissy then that is a little different. You don't have to use direct coil control. there should be an ignitor that outputs a signal to the MS then MS just sends a signal back and the ignitor fires the coil. Can you tell me how you have wired the coil drivers to the MS including the circuit mods in the MS? I'm fitting an MS2 to a 1UZFE for my hot rod and would like to compare what I have done to how you have done yours. Mine isn't running yet.

I don't know about the E39 but lot's are people are running MS in conjunction with the factory ECU's including myself on a Ford EF falcon. You may just have to add some extra temp sensors aswell.
